I know that in the SAG it says to use 3.23x, but what about 4.0? I'm using a modified version of 0.8 or 0.9-nightly, but I'm not sure which.

3.x or 4.x (none / 0) (#2)

K5's been running on 4.0.something-alpha for a long time. Like over a year. It works fine. You can also use InnoDB tables, which are a lot faster than MyISAM if you need that, but lack fulltext search, which makes search kind of suck. It still works, but not as well. Mysql 4.x however works great. Also, in httpd.conf, just tell it you're using 3.23. There aren't any differences that need adjusting for.
